Hey so I had some cubs born today and decided to kill some after checking they didn't have any mutations or anything. I guess I killed a mutie? Im just a tad upset about it. I thought all cubs popped up in the scrying stone if they had a mutation. My feruses and I think my primal cubbins did?

So mainly three questions:
Is it just a bug that's not fixed or something?
Is there anyway I can ask Modbox about seeing what the mutation was?
And they said I used four refunds since October 2018, does that get reset after a year or so?

Hey there!
This is not a bug.

Cubs and adolescents can have hidden mutations that do not show up at birth, only once they are 2 years of age (or 1 year of age for Maneless teen males). You can have them "show up sooner" (although it will only display the text Adult Mutation Present) by paying 60 SB to have the Falcon's Eye check them. If they do have a hidden mutation, you'll receive a message telling you that there's something wrong with your cub. If you're told that your cub is healthy, they do not have a hidden mutation.

It looks like the cub that you chased off was one that you had not checked to see if they had a mutation. Unfortunately, the Modbox (or any site staff members, for that matter) cannot help you to retrieve your cub or see what mutation it may have had.

This achievement is working as intended. It checks to see if the lion that was chased off has a mutation, whether the mutation is discovered through the Falcon's Eye, shown at birth, or still hidden.

As for your refund query, you may wish to reach out to the Modbox about that so you can get a clear and definitive answer. No normal players will be able to assist you, and it's something that the site admins must discuss, so I'd definitely advise submitting a ticket if only to ask about refunds being reset.
